Some you cannot. some are fallen down and you can scrap those. Others you can scrap things inside but not the building itself. I built a storage building for me and scraped everything inside others. Re-built the rooms with beds, lights, TV's, couches, the works.

You can scrap everything on the inside besides the physical walls that are a part of the structure.

only like the demolished ones you can scrap, I think there is one or two. The full houses you can't scrap, but there might be other settlements where you can scrap entire houses. That's what I heard anyways. That there are better settlements for your main settlement because you can really scrap and make whatever, where sanctuary doesn't let you scrap the houses that are still upright. So if you are walking around sanctuary and see a big ass pile of housing on top of a foundation you can scrap that. It's a huge pile of scrap steel and crap. Forget how much it gives you but it's only one I found in sanctuary.

I read that you can scrap houses to get concrete, I'm trying to get water for the sanctuary, I go up to an abandoned house but nothing happens and I have no idea what to do.

You have to be in workshop mode, and it has to be a destroyed house. It will highlight in yellow.

There is no legitimate way in game to remove those other houses, however you could just manually disable each object using console commands or wait for mod tools.
